Abstract: •We explored interactions between soil phototrophs and plants in Himalayan deserts.•Community structure of phototrophs and plants were controlled by different drivers.•Phototrophs living under vegetation were influenced mostly by plant composition.•Phototrophs from bare soil were affected mostly by soil chemistry and elevation.•Plants affected phototrophs mostly through changes in soil texture and fertility.
